Naive TCR-beta repertoire reference databases for use with the immGLIPH R/Bioconductor package (https://github.com/BorchLab/immGLIPH), an implementation of the GLIPH and GLIPH2 algorithms for T-cell receptor specificity group identification.

This archive contains a single RData file (reference_list.RData) with 10 pre-processed reference databases derived from the original GLIPH web server (http://50.255.35.37:8080/):

  • human_v1.0_CD4, human_v1.0_CD8, human_v1.0_CD48 — Glanville et al., Nature 547:94-98 (2017)
  • human_v2.0_CD4, human_v2.0_CD8, human_v2.0_CD48 — Huang et al., Nature Biotechnology 38:1194-1202 (2020)
  • mouse_v1.0_CD4, mouse_v1.0_CD8, mouse_v1.0_CD48 — Huang et al., Nature Biotechnology 38:1194-1202 (2020)
  • gliph_reference — Legacy alias for human_v1.0_CD48

Each entry contains CDR3b/TRBV reference sequences, V-gene usage frequencies, and CDR3 length frequency distributions used for motif enrichment testing and cluster scoring.
